643754 is the stud for the king pin bearing cap they orignally used. They are all same length.

Questions: Is the upper and lower king pin caps the same? I see no shims on the lower and is there a specific direction or orientation for them? They are different part #s

Yes, they are the same. They just set up the bearing preload. Its usually done on the bottoms.

Questions: There is a odd shaped piece of steel (rain gutter?) that bolts to the top of this. The front wheel brake line also attaches to this. Any thoughts?

On alot of the Willys they had a protector that was indended to protect your flexible brake hose from getting snagged or cut offroad.
