Questions: I’m installing a new master cylinder and want to replace this fitting but mine only has one port. Do you sell those? Would I need to use this and plug one of the ports?

637605 is the outlet bolt that has the threads for it to screw into the master cylinder.

Questions: The brass fitting on my '61 CJ-3B only has one port. The front/rear splitting T is elsewhere. Can I get the single port T or should I buy the dual port and re-run the steel lines?

This is not the proper fitting for your Willys Truck. You want part number 637603 which has the two different sized ports.
